According to Randall Rice in his Article "Surviving the Top Ten Challenges of Software Test Automation" - he has highlighted the following 10 challenges that organization face as they make their shift from manual to Automated Testing

-Lack of Tool Availability
-Tool compatibility and interoperability
-Lack of configuration mgt process
-Lack of Basic Test Process
-Inadequate tool Training
-Incomplete coverage of Test types
-Lack of mgt Support
-Inadequate Test Team organization
-Buying the Wrong tool
I thing it is a interesting article - to read for anybody trying to shift to Automated testing from manual testing.
